Lee (Casey Affleck) is a depressed and withdrawn handyman who returns to his hometown of Manchester by the Sea to handle the affairs of his late brother Joey (Kyle Chandler). According to Joey's will, Lee will become the guardian of Joey's son Patrick (Lucas Hedges). Lee intends to take Patrick back to Boston, but it's clear that Patrick is unwilling to leave his hometown and friends, and Lee is also reluctant to stay in this place of heartbreak. It turns out that Manchester holds a desperate memory for Lee; his negligence caused the deaths of three children, and his wife Randi (Michelle Williams) left him as a result. Upon returning home, Lee encounters Randi, who has remarried and is about to become a mother. Meanwhile, Patrick's long-lost mother, Elise (Gretchen Mol), also reaches out to Patrick, hoping he can become a part of her new family.
